How do I indicate that a substitution was made at the top/bottom half of the inning? Sometimes when I make a substitution, some of the stats are attributed to the wrong player.

I have received several messages on this topic. When scoring on paper, people often make a vague notation. If you were to return to the scoresheet a year later, you wouldn't be able to determine whether the substitution was made on offense or defense.
Here is the easy rule: when making an offensive substitution, enter the sub as a Pinch Hitter (or Pinch Runner) - if the sub remains in the game on defense, enter a substitution for himself at his defensive position. When making a defensive substitution, simply enter the position.
So to answer the question: when scoring the visiting team, subs in the top of the inning should be PH. Subs in the bottom of the inning should be entered as a defensive position. When scoring the home team, subs in the top of the inning should be the defensive position. Subs in the bottom of the inning should be PH.
So when scoring the Visiting team, and sub James for Tom (while on offense - top of the inning) but enter it as a defensive position, K-ForCE will credit the atbat to James' stats instead of Tom's. Similarly, if you enter a substitution for the Home team in the bottom of the inning, but enter it as a defensive position, K-ForCE will interpret the sub as being made in the top (defensive) half of the inning. Any fielding stats will be credited to the wrong player.
